I'm going to delineate different tones, and the guitarist (and song) who shows that ideal the best:

Clean tone: Stevie Ray Vaughan - Riviera Paradise, Lenny

"Crunchy" clean tone: Jimi Hendrix - Axis: Bold as Love, Little Wing

Rhythm tone: Paul Gilbert - Green Tinted Sixties Mind (the sound he gets when he plays the chords instead of the lead stuff)

Lead tone: Steve Vai - Bad Horsie

Metal tone: Godsmack - Awake

Shred tone: Paul Gilbert - Scarified (really his lead tone is pretty much the same in all of his songs...)

and for hard rock rhythm i have to say the tone in Long Live Rock&Roll Cover By Steel Dragon

To me a great tone is one where you can identify the artist immediately. Vai, Zakk Wylde and Eddie Van Halen come to mind as does Reeves Gabrels in his Bowie era (his tone has changed since reverting back to a Les Paul - not to say he still isn't amazing).
Going older I would say John Lennon, Brian May and Jimmy Page (studio tones).

Van Halen's tone on the first album was phenominal.
SRV on Little wing.
Billy Gibbons had alot of great tones.
The first "Boston" album.
Robert Cray "Time makes two"

Dave Murray has a pretty awesome lead tone. As far as rhythm goes, in terms of metal, I would say Scott Ian.
